I'm yet another newbi with their endless questions

Have my 92 Tracker, 1.6l 8v, 5sp, stock, for three years allready - loving every minute of it! However, two monthes ago had to replace rear axle. Got a used one of a 92 Tracker, 1.6l, 8v, Auto. Asked people around myself if the gear ratio will be the same or not. Everybody was saying yes. But, when the new axle was in place, a friend of mine did a simple test - spined the drive shaft and counted the wheel turns. Original axle, on 10 rotations of the drive shaft would spin the wheel 3 3/4 turns. New one would 4 1/4 turns. Thanks to him I hadn't blowen my tcase and front axle. So, I had to swap the front axle aswell to match with the rear. I kept the original tcase. Now, I've noticed, that my speed is higher but tork is way down.
Any suggestion is highly appriciated.
