I currently have a 91 2 door for offroad only and a 94 4 door for a daily driver and am very happy with them but I would like to upgrade into a 99+ tracker or GV for daily driver duties. What should I look out for on the newer ones, any inherent problems with them? Is a 2inch lift easy to do for cheap, just for looks will not be offroaded, I have my 91 for that.

2 inch lift will be the same except you cannot flip the strut mounts.  otherwise i can't suggest anything to watch out for.

check out the front cross member there known to rust.. if the one ur getting is in good shape i suggest removing the cross member and givin it a good coat of rust protection inside and out
