My 95 geo tracker 2dr with 3 spd auto trans is slipping bad in 3rd. I found a 3 spd auto trans out of a 94 tracker 4dr from a guy. Both trackers are 4wd. Will it fit on my 95 soft top?

A 95 4 door tracker will have a 4 speed auto, not a 3 speed. They are not interchangeable.
