I have a 98 sidekick sport 1.8 auto , wanting to know if the bellhousings and flywheels are the same as a 1.6 trackick . Hoping to switch to a manual .

No, they are not.  Different bellhousing, different flywheel.
The 1.8 uses a hydraulic clutch, the 1.6 uses a cable.  Bellhousings are swappable though.

Followup question: Are the input shafts the same on a 1.8 transmission compared to the 1.6?  Could you use a 1.6 transmission even though the gear ratios might be slightly different without dissassembly and replacement of the input shaft?

Yes, the main part of the trannys are the same (including the input shafts), so you can interchange BHs.

I have bolted together without modficiation a 1.8 engine to a 1.6 2wd transmission. This would tend to suggest that a 4wd transmission would bolt together as well. I used the stock 1.8 flywheel and clutch (mine donor was a manual tranny car). There are differences with pilot bearing size / input shaft and flywheel shape/thickness with the 2.0 engines.
