hey, on my 85 samurai, there is a grinding noise that i hear when the cluch isnt engaged, when i piush it in the noise goes away, so there for i think the thro out bearing is gone, also sometimes when im shifting gears there is a bit of a clunk could this also be caused by the bearing?

I have the same noise when idling in neutral.  I plan on replacing the throwout bearing when I go through the 5 speed next winter.

As for the clunk when shifting, I've never heard of a throwout bearing causing that.  It actually sounds more like a bad U-joint or transmission mount.

Anyone else?

a throw out bearing will only make noise when you diengage the clutch thats when its being used
bring it up to my house and I will tell you what it is and we can set up a time to fix it

The sound goes away when i push the clutch in

Your front trans bearing is bad if you have grinding or shrill noise with the clutch ingaged and trans in neutral sitting dtill. The front bearing carries a lot of weight on it and usually goes out before the rear does. It stops spinning when you push the clutch in. It should be noticeable when accellerating also but other road noise and exxhaust will mask the sound coming from the front bearing. Does that make sense...0130 here in California...brain starting to fog.

It could also be the pilot bearing. 

My '88 samurai has been doing the same thing ever since I bought it three years ago.  We will soon see if that was the problem as I'm in the middle of an engine replacement  on mine and while we are at it we are replacing everythhing from the Transmission forward.  One thing we've found while doing the engine replacement is the flywheel was also shot and we are having to replace it as well.
