People have used the peel and stick foam weather stripping to replace the rubber.

Latches? The stock latches above the visors or the aftermarket top latches? If the latter you need to find the manufacturer or get lucky at the local hardware store.

My two piece has the molding around the outside but when I bought the samurai it was missing a section of the front side. I part out the sidekick and trackers so I got to looking at the door molding and on the 96 tracker the front door molding has the rubber seal on it also which is just like the molding around the hard top. So if you can track one down and use those. Not sure about the inside of the seals but this one also has the peal and stick weather stripping.

replacement seal material and latches can be purchased from rally tops.  dont remember how much the seals were but the latches were around 15 bucks each.

Try a local RV/camper store.  Most of them deal in camper shells and truck shells.  I had to do some restoration work on mine when I get it and I was able to get what I needed there.  Also I pull my top off a few times a year so that I can armor all the seals.  I live in Northern CA right now so no snow but alot of rain.  Mine has never leaked once I fixed the seals.
