Transmission findings - need advice

Well, I got my transmission out and tore it down because it was grinding going into third and fourth though not every time. Also it was hard to get into first and second, no grinding though, just hard to push the shifter. Reverse was never a problem and neither was fifth. Anyway this is what I found. The pilot bearing was totaled and the end of the input shaft ruined. Also someone had been into the tranny before and had done some grinding on the bearing jounal on the input shaft. The only synchronizer that is not within servicable limits is on the input shaft. Could this be caused by wobble because of the bad pilot? The reverse sleeve and reverse gear have the chamfers worn but I had no trouble shifting to reverse so I see no reason to replace these. There were no leaking seals or bad bearings. Could my shifting problems all be coused by the bad input shaft and pilot bearing? I'm thinking I need to replace the input shaft, input synchronizer, pilot bearing and circlips.

I think you're on the right track to your shifting problems.  But I'd also change or at least examine the clutch release bearing as well.  If it doesn't slide smoothly on the input shaft housing then you might not be completely disengaging the clutch when you press the pedal.  Remove it, clean the sliding surfaces, LIGHTLY grease them, and re-install (or just put a new one on - cheap$$).  Clean and grease pivot and contact points for the clutch release fork (?) that connects the clutch slave cylinder to the release bearing.
